Some of the apps will have downloads in the settings app. You can find the Settings app on your home screen. They are sent to the app’s download folder instead of sending to the download folder in the file manager app. For example, WhatsApp will have a folder to keep the images and videos on your phone. 

When you open the file manager app, it will have a separate folder for WhatsApp images and WhatsApp videos. When you use any third-party explorer, the WhatsApp downloads will be stored in internal memory/ WhatsApp/ media.
